Certainly IN stage 1 and 2. Ghostly Eyes is one of my favorite themes of the series, and Song of The Night Sparrow is damn awesome.

Stage 1 is The Dark Blowhole from SA. I dunno why, but I just like it.
But my favorite Stage 2 theme is The Sealed Cloud Route from UFO. It's just nostalgic for me for some reason.

Favorite Stage 1 theme is Dark Blowhole. Somewhat standard answer. But my favorite Stage 2 theme is Year-Round Absorbed Curiosity, a song I don't see too many people ever talking about.

Stage 1 is by far Night Sakura of Dead Spirits. Stage 2 is a tie between Sealed Cloud Route and Dark Road.

Stage 2 is most likely Dimension of Reverie, though Song of the Night Sparrow is good too.

Stage 1: SA's "Dark Blowhole," I've always kinda loved it. Or TD's "Night Sakura of Dead Spirits," because it's pretty.
Stage 2: IN's "Song of the Night Sparrow ~ Night Bird," and it needs more love. Or MoF's "The Road of the Apotropic God ~ Dark Road," again I've always just kinda loved it.

What is your favorite music from a Touhou game you haven't played?

For me, G Free Final Dream from CtC comes really really close, but ultimately I have to go with Wonderful Heaven. I suck at fighters so I never bothered with SWR, but that track is just... :*

if "almost never" counts as "never", The Ground's Color Is Yellow is definitely my pick (the one occasion I played this game was pretty much just to hear that very song anyway).
sadly I've played all the fighters for a few minutes, but there are a few songs I really like that I haven't encountered in the games. From those, Onigashima in the Fairyland is probably my favourite.
and well, if those don't count, the only fangame theme I even know (that isn't from MB, which I have dabbled in) is One-way Accelerator. It's a great theme, though (5/4 goodness mmm).

Lunar Clock ~ Luna Dial and Septette for the Dead Princess from IaMP are amazing. Gotta love that guitar.

Maybe Night Falls ~ Evening Star comes next. I'm a sucker for fun/crazy sounding music.

It would be a tie between Yumemi and Kana's musics from PoDD. I have played half a credit of it 3 years ago and that's it. Hardly counts as having played it.

Can't answer for a Touhou game i haven't played since i've played all of them for at least a little bit.
