Basically everyone :V

Although for the most part the more popular they are, the harder they have it.

I don't agree with the popularity part.
Anyway here are my opinions:

Character whose reputation gets thrashed most by stupid Memes:
Kaggy

Character whose meme seems to be absolutely forced in the dumbest areas:
Sakuya's pad jokes...

Character whose meme I simply see the most often:
Cirno 9 jokes.

This.

Also, All-Seme Wriggle needs to go jump into a sea of blazing RAID. It's because of this shit that I now fucking hate Wriggle.

And let's not forget the lolgenderconfusion even though WoG said Wriggle's a girl. Yeah...fuck this fanbase.

Yeah, Kaguya gets it pretty bad for being depicted as some agoraphobic shut-in when she actually loves having guests and regaling them with stories of life on the Moon.

But then there's the reverse effect, such as the case with Mystia, who is often depicted in fanworks as being playful, cheerful, and a little bit dim, when she's actually a cold-hearted, calculating sociopath.

This is one of the reasons I like her so much. I feel so very sorry for the trouble she gets. A lot of other people do too, though.

Also, since Yuyuko has been one of my perpetual favorites, I have to stick up for her a bit too. I always thought the "hungry ghost" thing went way off track. I originally interpreted it as Yuyuko's sense of humor at work, with the uptight and all-too literal Youmu being the target of the jokes. Hence, I think of Yuyuko as having a better sense of humor than a lot of people think of her as having, plus I don't really buy into her being a bottomless pit for anything that wanders near her mouth.
Yeah, Kaguya gets it pretty bad for being depicted as some agoraphobic shut-in when she actually loves having guests and regaling them with stories of life on the Moon.
Many of my character interpretations of the Eientei crew come from IotM&IotE. This is true for Kaguya, who is nicer all around, but also naive and more importantly curious about much of the outside world.

So... pretty much all of them?

⑨ jokes and pad jokes aside, I'd say Koishi has it pretty rough too. Poor girl.

I'd say Kaguya and Meiling are the most pitiful, especially Meiling. She really looks bad ass to me but fanon memes often draws her as Sakuya's knife board.

Ran gets a lot of abuse too.

I thought people weren't mentioning Alice on purpose because it was so obvious. Fandom turning Alice psycho is almost as much a meme as TsunAlice herself. How about Chen? I don't even know what her personality is suposed to be like anymore, all I can see in my head is a moe moe blob with cat ears. "Ran-shamaaaa!"

Yeah Alice is the one who's fandom depiction bugs me most. Canonically she's this awesome snarky loner, but fanonically she's a horribly lonely tsundere blob of MOE MOE MOE. God dammit Japan, can't you just have one legitimately strong female character ever?

And honestly I'll take whatever I can get with Yamame, because she's one of my faves next to Wriggle but appears in basically nothing ever.

Where did you get this idea?

Anyway, a character that suffers a lot from fandom is Tenshi. And not in a good way. She is certainly the most abused, maltreated and misused character in the series. And just because of that goddamned phrase "If you don't punish me, gensokyo shall be no more" Seriously, is that enough to call her a "masochistic"? I don't even think ZUN put that much meaning behind that. She is just a bored, spoiled and attention seeker celestial.

Sweetness and love~ ♥

Aside from all the characters already mentioned, I have to add Utsuho to the list. Going from a powerful "GAZE UPON MY WORKS, YE MIGHTY, AND DESPAIR" character to an unyu-spouting goofball whose intelligence is insulted almost as much as Cirno. I admit that I like a more cheerful Utsuho at times, but seriously.

Oh, and don't forget Flandre losing all sense of morals and reveling in the destruction and pain of everyone and everything around her, all because most people don't realize that there are many very different kinds of insanity.

On another note, it seems that the pad joke meme has evolved more into a "Sakuya hates the pad joke" meme. I find that interesting.

It's more because you can repeatedly beat her up with every character and she doesn't stop until Reimu beats her up. She pretty much started the whole thing because she wanted to be a cool kid and get beat up then have tea.

The fact that people say that flandre is an insane little B!%$* is kinda over legitimizing her, she is actually well behaved and doesn't oppose her sister's opinion. albeit she is ridiculosly strong :V

All the ones that have already been mentioned.

Another big one is Sanae imho, mostly for the anti-youkai-nazi stuff that as far as I can tell luckily has died down mostly by now.

This. None of her dialog from her various Stage 6 appearances gave me the impression she was supposed to be an idiot. I know the Extra Stage backstory is where that idea came from, but if you ask me the way that scenario was written is too ambiguous to begin with. Perhaps ZUN just not being detailed enough in his description of the exchange between Utsuho and Kanako.

Utsuho works so much better as the "badass destroyer" type, given just what she has control over. At least the setup for her fight in SA pulled that off well enough. It's a real shame there appears to be no potential left in the fandom for anything like that.

*Meiling most definitely. And it doesn't help that the fanon considers her weak, incompetent or the victim of Sakuya's knives when the canon hints to none of these. I hate how every "fact" about this character is simply just made up by the fandom while the canon is ignored (according to which, she's much competent than fans give her credit for).

*Sakuya as well. I loathe the pad joke because the only reason it came to be was because of alphes' art style. That's it. Just because alphes draws a more prominent chest than ZUN, everyone thinks Sakuya wears pads. Again...BECAUSE OF A DIFFERENT ARTIST. That. Makes. No. Sense. Also, the fandom seems to think that Sakuya is a bloodthirsty murderer. Case in point, Meiling. In canon, Sakuya is rather friendly, if not air-headed, and just seems to give Meiling friendly advice on the importance of not slacking off. But Meiling isn't even her only punching bag in fanon. Sometimes, it's Aya. On rare moments, it could even be Patchouli, Cirno or Marisa.

*Cirno as well. True, she's not a "genius" in canon, but to the fandom, she's retarded. I mean seriously. In various games, she is seen exhibiting some hints of having a brain! In Hisoutensoku, she made a strategic retreat after she knocked down Okuu, as 1. the environment was too hot for her, and 2. she couldn't fell the hell raven at all.

Seriously? She friggin' blinds people and then sells them blindness-curing eel. She gets off on terrifying people, and many have been known to disappear without a trace after she gets through with them. Read up on the official profiles now and then. Mystia's a psycho.

http://en.touhouwiki.net/wiki/Utsuho#Fun_Facts

Yeah, I know all that. But more often than not, in fanon, that becomes her entire personality. Canonically, she comes off as being much more absent-minded than being completely stupid, but since both kinds of people are often called "idiots" fanon just goes with the latter. I could count the number of doujins I've seen where Utsuho shows hints of her Subterranean Animism personality on one hand.

Sakuya is rather friendly

Eh? Sakuya has always come off to me as being cold and generally apathetic toward anyone not in the SDM, and eventually Reimu and Marisa. She insults several people, cleverly concealing said insults behind flowery language. Sometimes she doesn't even do that, like when she almost blatantly told Chen to go get put to sleep.

And the fact that 99% of her danmaku consists of knives and a few of her spellcards mention Jack the Ripper probably doesn't help that perception.

Yeah, Mystia's habits and motives are quite questionable compared to most other Touhou girls. She doesn't seem to have everything right in the head either, considering she thinks eating bird meat is bad, even if its from an entire differently kind of bird than she is (like chicken). She seems to disregard the fact many kinds of birds eat other birds...

She only seems that way in a fight. Consider the fact that insults and danmaku battles go hand in hand. Remember Meiling indirectly calling Marisa a "wierdo" in EoSD? There are only few examples where this doesn't apply. Like Yuugi's encounter.
