So I started a world in 1.9p3, built myself a nice house, but for some reason I can never sleep without getting mobs on me.

I checked everything, the house is perfectly sealed. I figured it could be some glitch with diagonal blocks or the roof using slabs, but even after filling those gaps I still get either woken up by either a skeleton or a zombie. What the fuck

Is your bed near a wall? It happens sometimes if you have it next to a wall because monsters can get within within the "sleep zone". Try putting it in the middle of a room.

Apparently now water penetrates solid rock. Seems to be just a visual effect, though, and looks very nice.

I think something is wrong with the world generator, after 7000 the 1.8 continent ended and after 2000 more block there was nothing left on the map

Took me a good while to realize, but it's not just a visual effect, it's an indicator.
To tell you when to stop digging up and avoid flooding your precious cave/getting toasted alive. It's actually quite the awesome idea.

It's been running at ~35 fps here and sucking up 800+ RAM on start, and I'm pretty sure I have enough machine to handle a lot more. :|

I'm playing with a small window since minimising may result in a grafik driver crash since JAVA is so awesome (Win7 with 8byte... always strange behaviors).
And I should never start WC3 when running Minecraft aswell, since it will crash the grafik drivers aswell when pressing alt + tab or the Windowskey.
