So err, how do you make Touhou run in a different FPS than 60?

Aside from being interested in doing 90 FPS runs on easier stuff for fun, I also want to unlock IN Stage 6B and 4A Lunatic for practice already. However, setting the FPS in vpatch.ini doesn't seem to work.

So how do I change it?

Make sure you turn v-sync off first.

You mean turn off the "Vsync off (not recommended)" option in configs?

I tried it, but whenever I run vpatch.exe, it seems to automatically turn that option back on. Do I need to change somewhere in vpatch.ini?

Vsync is checking that option because vsync is taking control of the game's built in vsync. This is normal for IN. Though I'm having trouble understanding what you're trying to accomplish here.

And changing the fps does indeed work. I just tested it.

Well, I figured out what's going on anyways. It speeds up but it doesn't slow down.
