No, her dead body had been used to seal the tree, which was trying to lure people to sleep beneath it and kill them. In Japanese mythology, anything can become a "youkai", even inanimate objects. See here and here.

And yeah, she's actually a ghost in the Touhou games.

As for Gensokyo, it apparently is located withing the Yatsugatake Mountains. Of course, even if you find the real-life Hakurei Jinja, you won't be able to enter Gensokyo. See here.
