First of all, Flandre is a very good girl. Secondly, nothing has necessarily happened that would prevent the two from associating.

Edit: Something that I've been meaning to mention. This storyline is based off a possible path that never happened in Maribel Quest. Had Maribel screwed up manipulating time too badly, she would have been thrown well into the future, and encountered what Sakuya did. In her case, however, it would have just been an aside, you would have been shunted toward the Hakurei Shrine, met Reimu, and she would have assisted you back. Along the way you would have learned that Renko, left unchecked, became a kind of petty menace to Gensokyo, in the manner that Seija kind of is. The idea being to get you all the more urgency in intervening.
