So, for each stage and boss fight, which Touhou game do you think has the best song for.

For example, my favorite stage 4 theme in Touhou is from SA.

Here's a little format if you would like to use (feel free to alter it in any way. This is just a fun thread anyway): Oh, and I added two sections at the bottom for which theme from STB and DS is your favorite. Feel free to add little explanations after each one if you wish. (For GFW's case, I guess the stage 1 and 2 themes can go in their respective places. The boss theme can go in stage 1 if it's your favorite. And the final stage and boss themes can go in the final stage and boss theme respectively)

Here's my personal list:
Title Theme - PCB (What can I say? The relaxing feel you get when you boot up PCB is greatly accompanied by this theme)
Stage 1 Theme - UFO (When I listen to this song, I feel like I can jump outside my window and fly into the skies. It's quite pleasant)
Stage 1 Boss Theme - MoF (This made me appreciate this song. Need I say more?
Stage 2 Theme - TD (I love the instruments in this song. The bit at the beginning with all the high pitched techno sounds is great! Oh, and don't forget that lovely melody when Kyouko kicks in!)
Stage 2 Boss Theme - PCB (Cheeeen! What can I say? This song puts a smile on my face every time I face Chen)
Stage 3 Theme - PCB (Dramatic, suspenseful, and emotional. Truly a masterpiece)
Stage 3 Boss Theme - PCB (I've always liked this song. The melody is great. Interestingly enough, it lacks ZUNpets)
Stage 4 Theme - SA (This theme is beautifully emotional and always gives me the feels when I hear it in game)
Stage 4 Boss Theme - EoSD (I had a hard time choosing between this and the Tsukumo sisters' theme. But in the end I felt this theme was superior.)
Stage 5 Theme - PCB (Relaxing. Airy. Truly an oriental masterpiece)
Stage 5 Boss Theme - SA (What can I say? This song contrasts all the other stage 5 themes. It's very cheery compared to most, and really stands out because of that.)
Final Stage Theme - PCB (This song gives me shivers every time I hear it in game. Even brings a tear to my eye a little. Truly the most climactic stage 6 theme in Touhou in my opinion.)
Final Boss Theme - DDC (I can't say enough good about this song. It's like the perfect final boss theme. It starts off all tense. Then it kicks into the melody. Then the bass comes. Then there is a transitional piano bit that transfers the song into its second melody, which is very carefree and makes it feel like she's toying with you. Then, the song builds up again and every melody blasts all together in perfect harmony, making this one of the most emotional and satisfying final boss themes I have ever heard!)
Extra Stage Theme - PCB (I like the little techno bits in this song. The piano is also very beautiful)
Extra Boss Theme - PCB Yukari (Ah, one of my favorite songs in the series. This is one of the first songs I've listened to in Touhou and I feel in love with it. The emotion in the melody of this song makes me want to cry every time. It also blasts that techno with power!)
Ending Theme - DDC (Reuses Sukuna's theme in a much calmer tone, symbolizing that the battle is over. Love it.)
Credits Theme - PCB (I get chills when I hear this song. Makes me want to cry after finishing a run.)
StB Theme - Photo 3 (The fast paced piano melody really makes this song for me.)
DS Theme - Photo 1 (Relaxing. Great introduction to this game!)

How do Phantasmagorias work into this?  Boss stages are pretty all over the place.

Title Theme - IaMP's is really nice.  I can (and have) just let the game idle for hours on the title or character select screen at times and it never gets tiresome to listen to.
Stage 1 Theme - UFO's got the best hands down.  There's very few memorable stage 1 themes for me, but this one's one of them and it ALMOST doesn't make me hate playing the stage after hitting esc+R a few thousand times.
Stage 1 Boss Theme - Another one for UFO.  I don't really like most stage 1 boss themes - Nazrin's is the only one that really stands out to me.
Stage 2 Theme - Imperishable Night.  IN's music wasn't its strong point imo, but stage 2 was really good. 
Stage 2 Boss Theme - DDC.  Seki-chan a qt3.14 and her music is catchy as hell.  Most stage 2 bosses are quite good at being forgotten, but not Seki.  Well done ZUN!
Stage 3 Theme - PCB.  It's just good.
Stage 3 Boss Theme - Awooo~! I AM THE WEREWOLF.  Umm.  Kagerou's.  Maybe this is just Kagerou bias though because I really like her.  Such a cute girl :>.  There's a lot of good stage 3 themes though.  Elly and Alice (both MS and PCB) are up there with Kagerou.
Stage 4 Theme - I don't think ZUN's made a single bad stage 4 theme yet, but the award for best goes to The sound of hell SA.  Nyaa.
Stage 4 Boss Theme - Another one with a lot of good themes but Mai's got this by far.  PC98 strong.  Honorable mention to Benben and Yatsuhashi.
Stage 5 Theme - I want to say UFO.  I really do.  I really want to pretend that this... Thing... Doesn't exist.  But the best is really... S... SoEW.  There, I said it!

Final Stage Theme - Imperishable Night gets this one.  Not a lot of songs I like in IN, but Voyage 1969 is really good.

Please turn your attention to the ring on the left. However, if you want it in this format I do love to talk about myself...

Title Theme - DDC "Mystical Purification Rod" (It feels comfortable, but still compelling. Like, "you've done this 13 different times, this is just another incident" but everyone's still excited about it about it. IDK.)
Stage 1 Theme - TD "Night Sakura of Dead Spirits" (Same as Mystical Purification Rod. Ten Desire's music has grown on me, but when I first played it I hated all the songs except this one and Desire Drive.)
Stage 1 Boss Theme - UFO "Tiny, Tiny Clever Commander" (It's a rock song, and the only stage 1 boss theme of it's kind. I think it'd be more fitting on a stage 3 or 4 boss, but that's what makes it awesome. All that and I'm only on stage 1?)
Stage 2 Theme - PCB "The Fantastic Legend of Tohno" (It captures so much, it's hyper and exciting while still coming off as peaceful. This is my favorite "low stress" song in touhou.)
Stage 2 Boss Theme - SA "Green Eyed Jealousy" (None of the stage 2 boss themes really stand out to me. This one isn't awesome, but it's better than the rest IMO).
Stage 3 Theme - EoSD "Shanghai Teahouse ~ Chinese Tea"/ IN "Nostalgic Blood of the East ~ Old World" (I like Chinese Tea for obvious reasons. Alone I think it's the best stage 3 theme, but if you hear Nostalgic Blood and Plain Asia one right after the other I'd have to go with that pair)
Stage 3 Boss Theme - SA "Flower Studded Sake Dish on mt.Ooe"/IN "Plain Asia" (Like before, I like SA's theme better alone, but IN's stage 3 pair is better.)
Stage 4 Theme - TD "Desire Drive" (This song takes the things I like about TD music and applies it to a regular touhou song, and it works. I felt like TD songs either had no real melody or they only had one repeating melody. This song takes the surreal feeling of the other songs and makes it concrete. I sound like some kind of critic :P)
Stage 4 Boss Theme - MoF "Youkai Mountain ~ Mysterious Mountain" (It combines traditional music with rock. I didn't enjoy the Aya fight in MoF, but this theme more than made up for it. BTW, I can't stand the DS version)
Stage 5 Theme - MoF "The Primal Scene of Japan the Girl Saw" (This one was tough. Most of the stage 5 scenes are excellent, but this one stands out to me the most)
Stage 5 Boss Theme - LLS "Sleeping Terror" (Yeah, getting all PC-98 up in here. This is probably my second favorite theme in all of touhou. I don't know how to describe this song. Funny enough, my second favorite stage 5 theme is Doll of Misery)
Final Stage Theme - PCB "Ultimate Truth" (It's crazy, it feels both fast paced and slow paced at the same time.)
Final Boss Theme - UFO "Emotional Skyscraper ~ Cosmic Mind" (I always thought it was a good song, but this is what did it for me).
Extra Stage Theme - FW "Ruse Rain" (My favorite song in touhou. It's dark but lighthearted, it's fast but very measured, and for once I actually like the repetition in it.)
Extra Boss Theme - PCB "Maiden's Illusionary Festival ~ Necro-Fantasy" (I like it a bit more than Necrofantasia. It's more reserved and controlled, which very accurately shows the difference between Ran and Yukari.)
Ending Theme - I honestly don't pay enough attention to these...
Credits Theme - Yeah... I haven't beaten any single game enough to remember these...
StB Theme - "Sleepless Night of the Eastern Country" (Fast, fast, fast, it's exciting!)
DS Theme - "Bell of Avici ~ Infinite Nightmare" (I didn't like much of the music in DS, but this one was pretty good)

Fighting Game: Hopeless Masquerade "Lost Emotion" (I love all four of the OC themes, but I think this one's the best. It has the seriousness of Suika's theme, but it's about as intimidating as Tenshi's. Plus it adds tons of emotion that the other songs lacked. It's not a fighting song or even a danmaku song, it's just a beuatiful piece. Now if it had Iku's jazziness it would be perfect, but that's asking too much.)
Fan Theme - The Last Comer "Mankind Salvation Plan ~ The Greatest Salvation" (I think this is better than any song ZUN has written. I said it, you can stone me to death if you want but I said it.)

Title Theme - Sealed Gods (MoF)
I literally don't even have to think about this one-it's the only title theme song (except maybe Newshound from DS, but even then not really) that I've gone out of my way to listen to.  I really like how ZUN did his own thing with it while still mixing in the traditional title theme melody, and also mixed in the water sounds.
Stage 1 Theme - The Refrain of the Lovely Great War (GFW)
This was a tough pick between this as The Dark Blowhole (SA).  But in the end, the song that sets the tone for the rest of the game better prevailed.  This is the song you hear the most, by far when grinding, and GFW earns extra points by having never once gotten stale during a grind session-SA did a couple times during the 100 restarts it took me to not die before Green Eyed Jealousy.
Stage 1 Boss Theme - Stirring an Autumn Moon ~ Mooned Insect (IN)
If you asked me a couple years ago, I'd have given this to Princess Inada is Scolding Me in an instant.  But now, I've had a lot more time to listen to these and I can really appreciate this song-the way it loops is very nice, and it manages to feel both slightly imposing and like a Stage 1 boss theme at the same time.  I have nothing bad to say about this one.
Stage 2 Theme - Humans and Youkai Coming and Going at the Canal (DDC)
For a moment I was putting Welcome to Youkai Temple (TD) here...but then I remember that this song was pure awesome.  DDC as a whole really nailed the soundtrack outside of Stage 1 for me.  This is the Stage 2 I've played the least, but the song was still more than memorable enough to evoke memories of what happens in the stage at various points in the song.
Stage 2 Boss Theme - Dark Side of Fate (MoF) AND Dullahan Under the Willows (DDC)
I couldn't decide between these two from how fundamentally different they are.  Hina's theme is fast paced piano with a catchy melody, wihle Sekibanki's is much more melodic and almost rock-like with the electric guitar.  I listen to both while doing random things fairly often, and they're just too different for me to really pick a favorite.  I think I'd give the edge to Sekibanki's theme if I had to, but I honestly don't know.
Stage 3 Theme - Walking the Streets of a Former Hell (SA)
Tough choice for Stage 2 boss?  Easy choice here.  I've always loved this theme and it's outright my favorite stage theme in the entire series.  Perfectly fitting for the approach to Yuugi, almost feeling like a party is about to start.  There's also just enough edge to the second half to let you know that something big is coming up, so don't let your guard down!  The loop is a bit abrupt, but I don't care it's just such an amazing song.
Stage 3 Boss Theme - Plain Asia (IN)
I like piano.  The main melody is relaxing but still lets you know Keine is serious, the 'improv' parts are beautiful and again, I have nothing more to really say here.  It's been another long-time favorite for the spot, even back when I started 4 (wow, it's been that long...) years ago.
Stage 4 Theme - Fall of Fall ~ Autumnal Waterfall (MoF)
Not many people seem to like this song, it seems.  I guess for being a favorite is has some incredibly stiff competition with The Capital City of Flowers in the Sky (which is alright but not my style), Retribution for the Imperishable Night (which is awesome but gets quite overshadowed in-game) and Interdimensional Voyage of a Ghostly Passenger Ship, which I nearly put here.  In the end though, I had to go with Fall of Fall.  It sounds amazing while the stage destroys you, what's not to like?  The part where Momiji comes in only serves to kick off the beat further, and if you let the song keep playing after Aya shows up...the tone shift and accompanying rhythms are really what MAKE this song be my favorite pick above everything else.
Stage 4 Boss Theme - Phantom Ensemble (PCB) AND Captain Murasa (UFO)
Another set where I just couldn't decide.  Choosing one of these two would really mean choosing a metric to judge the songs by, either how well-suited they are for the character (in which case Phantom Ensemble takes the edge) or how often I go listen to it (Captain Murasa takes a very small edge there).  Either way, both really good songs, but like the Stage 2 boss theme, if I had to choose I think I'd pick the more modern one, but I can't say for sure.
Stage 5 Theme - Rural Makai City Esoterica (UFO)
Yet another difficult pick, but in the end I decided based...on the midboss part.  When Sanae shows up, The Primal Scene of Japan the Girl Saw does shift, but it doesn't really do anything and then jumps straight back to what it was doing before she shows up.  It could be a plus, but to me it knocks it down a spot.  Tojiko does something similar, but the song keeps its original melody in the background-shame the original melody of The Great Dream Palace Mausoleum is a bit too soft and relaxing for my liking.  The closest anything came to beating this was The Shining Needle Castle Sinking in the Air, which is also relaxing, but then turns ominous.  Seija shows up and turns the song on its head (I made a bad pun. laugh.)  Still, the foreign energy and the tense encounter with Nazrin give this one to UFO.
Stage 5 Boss Theme - Faith is for the Transient People (MoF)
Rocking.  Piano.  That is all.
Final Stage Theme - Cemetery of Onbashira~ Grave of Being (MoF)
I'll be the first to admit this placement is based almost entirely on feelings and memories of tense runs.  But in the end, it was either this or Voyage 1969, and Grave of Being has more energy behind it, more emotions associated with it.  The final boss theme is going to be even more personally biased...
Final Boss Theme - Border of Life (PCB) AND Gensokyo Millennium ~ History of the Moon (IN 6A) AND Flight of the Bamboo Cutter ~ Lunatic Princess (IN 6B) AND Fate of Sixty Years (PoFV) AND The Venerable Ancient Battlefield ~ Suwa Foughten Field (MoF) AND Solar Sect of Mystic Wisdom ~ Nuclear Fusion (SA) AND Emotional Skyscraper ~ Cosmic Mind (UFO) AND Shoutoku Legend ~ True Administrator (TD) AND Kobito of the Shining Needle ~ Little Princess (DDC)
Wait, you mean I can't just say most of them?  But they're all so good, and choosing one favorite would be entirely based on close runs I've had... I mean I guess I can try to choose one but this is by far the hardest choice of the bunch.  ...  Nope I lied I can't choose just one.
Final Boss Theme - The Venerable Ancient Battlefield ~ Suwa Foughten Field (MoF) AND Emotional Skyscraper ~ Cosmic Mind (UFO).
Alright, the reasons for this aren't easy to explain, so if you don't care, skip ahead to the extra stages.
Still reading this?  Good.  I left out Septette because as good as it is as a song, it pales in comparison to, well, everything else for me.  I fully expect to be poked fun at for this (by one person in particular).  Close runs?  Not amount of intense runs would save this, though my first lunatic 1cc getting through the first bunch of the fight on just 3 bombs was a nice memory.  Border of Life was a no brainer placement, it's intense all on its own.  Due to Resurrection Butterfly following it up, even having resources left at the end keeps the intensity, making every run that isn't loaded close.  Suika's theme is skipped because lol fighting game.  Good song, but I don't have anything associated with it.  Gensokyo Millennium has my "never give up" run which was on the brink of death for the entire Eirin fight-seriously, 1 bomb going in, 1100 point items would be reached after Game of Rising...and I pulled through with that bomb being spent on Game of Rising itself, lose the life instantly, bomb, 2 bombs for Apollo 13 and then a clutch Astronomical Entombing capture...which a lot of dodges I shouldn't have gotten away with, as much as I felt like I literally could not fail.  -line break-
Lunatic Princess has no such connotation from close runs...oh wait, my failed lunatic no focus attempts that nearly succeeded had so few resources left for Kaguya, that even though they failed they stick out due to some insane captures.  My final clear started imploding on Kaguya resulting a close finish anyway...Fate of Sixty Years plays vs. a cheaty boss.  It's ALWAYS going to be intense, you're ALWAYS going to hear it for a long time, and it does a great job of not getting old and keeping its intensity even during the slow parts. (skip MoF for now).  Wonderful Heaven got ignored for the same reason as Suika's theme.  Nuclear Fusion is awesome on its own, but I have no clutch runs.  (skip UFO for now too)  True Administrator I really liked when I first heard it, but the nature of TD means you either win in a landslide, fail horribly or choke right at the end and have a close finish.  My first lunatic 1cc had 4 lives for Miko...and I imploded but squeaked out a 0/0 finish.  Good song, no memories.  Sukuna's theme is amazing as well but again, has nothing really backing it up other than a failed 1st lunatic attempt which capped the survival and Attack on Dwarf blind (for lunatic-I'd faced them on normal and hard, before) with nothing left.  Oh and I've never actually heard Kokoro's theme :V

The reason I have to put Kanako's and Byakuren's on top should be relatively clear from the trend-the close runs.  Suwa Foughten Field has this intensity about it that even when you're on top, guaranteed to meet your goal, it doesn't always feel like it.  The runs that cement this from being close?  Hard no bombs, MarisaC, 0 lives going into Kanako.  Perfect the fight.  Lunatic no bombs, 3 lives going in.  Anything can go wrong at any moment, clear with 0 lives left (3rd non, Source of Rains, VoWG).  Virtue of Wind God timeout.  Hard no vertical (nothing left at the end of VoWG).  Normal 120 FPS (nearly thrown away at the end, very intense).  So why is UFO's here if I haven't cleared its lunatic yet?  What close memories put it on top?  Truthfully, none but first clears of difficulties and the song itself.  It's grown on me quite a bit over the years, and it also feels...hopeful.  Perhaps it's anticipation for the UFO lunatic 1cc grind that I'll inevitably do eventually.  Perhaps not.  But those are my top final boss themes and my reasons, flawed though they may be, the song choices are still based on the song itself, with the feelings evoked being secondary.

Extra Stage Theme - Last Remote (SA)
Feels like a leadup to an epic confrontation.  Honorable mention to Thunderclous of Magical Power, which narrowly lost the spot.
Extra Boss Theme - Native Faith (MoF)
Anyone who knows me knows this one.  This song is the reason i started going for survival accomplishments.  This song is the reason I chose to play the way I did.  This was, and possibly still is, my absolute favorite Touhou song.  I set out to clear the stage for the first time over 3 and a half years ago.  I did.  I set out to do it no focus.  I did.  I set out to do it without bombs.  It was a struggle, aided along by a well timed challenge here, with 4 deaths.  I decided to perfect the stage.  It took me a month, but within 9 months of discovering Touhou I had perfected Mountain of Faith extra.  That decision is what set me down the survival challenge road.  All because this was my favorite Touhou song at the time.  It's impossible for me to not enjoy it, impossible to not look back and see where liking it has taken me.  Some people started because of U. N. Owen Was Her? (which I don't really like).  I started playing because the games were fun, kept playing because they were fun, and chose my path based on really liking this song.
Oh, and the reason I liked it then is due to how happy and upbeat it is, the fact that it's awesome piano, and Suwako is just playing with you.

If Native Faith was off the table I'd have to give this spot to Primordial Beat ~ Pristine Beat (DDC), but IN, SA and TD all come close to Raiko's theme.  It's just an absolute landslide victory for Native Faith though.
Ending Theme - Leave Flowers in Fantasy (PoFV)
I listened through all of them to make sure, but this one is just my favorite.  Peaceful, its own thing, a fitting reward.  Shrine at the Foot of the Mountain (MoF) came close, but in the end there really was no option.  I can't completely describe why I prefer this one, all I can say is that I do.
Credits Theme - The Gods Give Us Blessed Rain ~ Sylphid Dream (MoF)

StB Theme - Sleepless Night of the Eastern Country
For one, I don't really like Retrospective Kyoto that much.  The second reason this is here is because I do like the original, it never got old while playing through StB.  The third reason is the only time a remix helped a placement here...Labyrinth of Touhou has this as its 2nd main battle theme.  Like the original, it never got old despite showing up right as you need to start grinding, a lot.
DS Theme - Nemesis's Stronghold
Bell of Avici ~ Infinite Nightmare got old fast.  This...not so much.  Even before spending 5 hours (I was bad then and shouldn't have been trying to do it yet) clearing Vague Recollection of Kinkaku-ji I didn't really like Infinite Nightmare.  Nemesis's Stronghold I did always like, however.  Honorable mention to the song that plays when you unlock Hatate for being a remix of the title screen, which is a remix of the standard title theme remixed throughout the series.  It's different enough that it's practically its own thing, but Nemesis's Stronghold wins.
Fan-made Theme - Life Guiding Song ~ Prospect Mirai (Mystical Power Plant extra boss) AND Rumble Temple (TD Phantasm boss)
Had to give these two at the very least an honorable mention-seriously, check these out if you haven't heard them.  Prospect Mirai is upbeat and incredibly catchy (like a pop song...only awesome instead of awful!), while Rumble Temple is incredibly energetic (and even has electric guitars in the background of piano, and then the piano shifts to the background and it's trumpets in front and then the electric guitars come back to the background and I've had this in the background for an hour without noticing that it'd been an hour).

Just because a song is in my worst list, it doesn't mean I don't like it. (Except for TD music  :smug:) It just means that out of all the other songs, it falls the shortest. Feel free to make your list any way you want. If you only want to do best or worst, it's up to you. All the categories aren't required, either. You could just do the regular stages if you want.
I know it sounds like I'm glorifying Mountain of Faith and ranting on Ten Desires, but I'm not trying to. I tried to be as objective as I could and not say, "This game sucks, so the music sucks too." I just feel Ten Desires falls short in every department, including the music. I could talk forever about it and debating it, but that's not what this is about. It's about what music from the games you like. So please, keep it civil~

Okay, explanations here:
Up to stage 3 boss, most of these are pretty straightforward.

For stage 4 it was actually very close, so close it was randomly picked over SA and PCB

I like all stage 4 boss themes (the only one I dislike is Seiga's), Satori's was picked because Satori.

Lullaby of deserted Hell is simply one of my favorite songs in general.

Luna dial is the superior Sakuya theme.

Just as with stage 4 bosses, I have a tendency to like Final boss themes, however, I only like them WHILE facing the boss, otherwise not so much. Nuclear Fusion is there for being the only one I like as a standalone song. I have to give credit to PCB though, Resurrection Butterfly and Border of Life together make for the best ending on any Touhou game

I will always have a like for FW's Extra, clearing it was my first Touhou accomplishment three years ago. Nostalgia, basically.

I feel like a lot of the ending themes just fit the "bad" ending, DDC's feels like it fits both scenarios, rewarding when you win, and comforting when you lose

PCB's credits just have something, I don't know what it is.

I could never get into the photo games, I can see why people like them, they're just not for me, I picked those because they're Aya's themes (although I like MoF's version of Youkai Mountain better)

For BEST SA comes in first place, all boss songs in that game are extemely great...
IN gets second place, great but Reimu's theme at the beggining doesn't call my attention at all
Third place UFO maybe tied with IN, loves all songs boss except Murasa's one which I like, but not enough

For Worst IaMP that's all...

Also Pirated, how could you put Deaf to all but the Song and Lunate Elf in the worst list??

Let's see...I'll only put in the ones I have an actual opinion on.

Stage 1 Boss:  Magic Formation ~ Magic Square[Mystic Square](blows every other Stage 1 boss theme out of the water, with absolutely no mercy.)
Stage 3:  The Gensokyo the Gods Loved[MoF](Only Stage 3 theme that really left any impact for me)
Stage 3 Boss:  Akutagawa Ryuunosuke's "Kappa" ~ Candid Friend[MoF](Was torn between this and Plastic Mind, really.)
Stage 4:  The Capitol City of Flowers in the Sky[PCB]
Stage 4 Boss:  Youkai Mountain ~ Mysterious Mountain[MoF](Aya's theme just oozes fun for me, even if she herself is a pain to fight.)
Stage 5:  The Primal Scene of Japan the Girl Saw[MoF](I dunno, just so beautiful.  Ancient Temple gets an honorable mention.)
Stage 5 Boss:  Faith is for the Transient People[MoF](As before, Hiroari gets 2nd, narrowly, followed closely by Luna Dial.)
Stage 6/Final:  Ultimte Truth[PCB](This song just SCREAMS "I'm heading to the final battle!")
Stage 6/Final Boss:  Kobito of the Shining Needle ~ Little Princess[DDC] (I love pretty much every Stage 6 boss theme, but when I heard this one...It completely FLOORED me.  Almost EVERY other final boss theme gets honorable mention here though, except maybe EoSD and TD which are jjust "Alright" to me.)
Extra Stage:  Charming Domination ~ Who Done It?[PCB, Phantasm](Counting Phantasm in with Extra simply because it's effectively Extra 2, and it's the only one of its kind so I can't fairly give it its own category.)
Extra Boss:  Torn between either Reach for the Moon, Immortal Smoke OR Necrofantasia[IN and PCB respectively](One's elegant sounding, one's just brutal and fun sounding.)

Title: Sky of Scarlet Perception (SWR) [A very beautiful song, and one of the few non-ZUN official songs that I actually like.]
Stage 1: Mist Lake (DDC) [A good mix of energy and melody to start out the game, and it somehow didn't grow old after many attempts at scoring the demo.]
Stage 1 Boss: Ghost Lead (TD) [Most of these themes don't do it for me, but I like the melody from this one.]
Stage 2: Absorbed in Curiosity Year-Round (GFW) [One of those songs that I knew I really liked the very first time I heard it.]
Stage 2 Boss: Beware the Umbrella Left There Forever (UFO) [One of my favorites songs in the series, so of course it shows up here.]
Stage 3: The Doll Maker of Bucuresti (PCB) [Always a fun song, even if the stage itself is pretty bland.]
Stage 3 Boss: Lonesome Werewolf (DDC) [Not too much competition for this spot to be honest. Previously I would've said Rigid Paradise, but it's become more bland than I remember.]
Stage 4: Magical Storm (DDC) [Tough competition for this one, but this song grew on me really fast, and it's the perfect speed for me to run to. :V]
Stage 4 Boss: Satori Maiden ~ 3rd Eye (SA) [A classic at this point, with a great melody to go along with Satori's memorable boss fight.]
Stage 5: Lullaby of Deserted Hell (SA) [It's so different from any other Stage 5 theme before or after, but its haunting tone is what makes it so good.]
Stage 5 Boss: The Tiger-Patterned Vaisravana (UFO) [Surprisingly, the Stage 5 Boss themes are pretty consistently unspectacular. But this one sounds the best to me.]
Stage 6: Hellfire Mantle (SA) [The very first Touhou song I remember hearing, and very effective in the way it sets up your dangerous encounter with the final boss.]
Stage 6 Boss: Solar Sect of Mystic Wisdom ~ Nuclear Fusion (SA) [Perhaps the most boss-like song in the series, and it is fittingly epic considering the circumstances.]
Extra: Tomorrow Will Be Special; Yesterday Was Not (MoF) [This one has gone back-and-forth between several songs, but the beauty of this song sticks it above the rest.]
Extra Boss: A Maiden's Illusionary Funeral ~ Necrofantasy (PCB) [Always loved the riffs and melodies in this song, even if it has become more glaringly loud to my ears over time.]
Ending: Dream of a Spring Breeze (PCB) [I normally don't pay much attention to the ending or credits scenes after 1cc'ing a game, but this song is quite soothing.]
Credits: Sakura Sakura ~ Japanize Dream... (PCB) [Same deal as the Ending theme.]

StB: Sleepless Night of the Eastern Country (Scenes 6, 7, Extra) [Has a very fun tempo and an energetic piano. What more can you ask for?]
DS: Nemesis' Stronghold (Scenes 6, 7, 8, Extra-1 to Extra-6) [I don't get why people like Bell of Avici so much. It's way too repetitive, especially given how many scenes it plays in. Nemesis' Stronghold at least has a good melody in the second half.]

As much as I rip on EoSD's soundtrack for its terrible sound quality, the melodies at least can still work in fan arrangements. Overall I'd say IN is my least favorite.

Title Theme - Imperishable Night ~ Eastern Night (since IN was my first touhou game, this one takes #1 spot because this is the most memorable one for me.)
Stage 1 Theme - Night Sakura of Dead Spirits (I listened to this first time and I wasn't really fond of it but after listening to bakeneko's Night Sakura cover I immediately became fond of it. I remember listening to this song for like 2 weeks or so)
Stage 1 Boss Theme - A Tiny, Tiny, Clever Commander (This is the only stage 1 theme I'm really really fond of because imo I think all the other stage 1 themes are very underwhelming.)
Stage 2 Theme - The Bridge People No Longer Cross (this stage 2 theme fits perfectly with parsee, and I'm really fond of this one.
Stage 2 Boss Theme - Green-eyed Jealousy (melody things)
Stage 3 Theme - The Doll Maker of Bucuresti (first thing that came into mind when i read "stage 3". I think this is already iconinc enough by itself)
Stage 3 Boss Theme - Shanghai Teahouse ~ Chinese Tea (melody is amazing)
Stage 4 Theme - Retribution for the Eternal Night ~ Imperishable Night (fast-paced and works with the background. I love the melody on this one too)
Stage 4 Boss Theme - Ghostly Band ~ Phantom Ensemble (the flavor of this song is excellent. In the comments, the climax of the song is the three sisters doing their thing without a care about harmony and such, and it is that chaos that I love in this song)
Stage 5 Theme - Lullaby of Deserted Hell (arguably my favorite stage theme, this one competely immerses you on how Hell works. The wind at the beginning, the melody, rhythm, everything works perfectly)
Stage 5 Boss Theme - The Tiger-Patterned Bishamonten (I don't like much of the stage 5 themes, to be honest. This one's tops all the other stage 5 themes, but in itself is not that good compared to the other stage themes imo)
Final Stage Theme - Fires of Hokkai (there's so many things that is so lovable about this song. The buildup that happens at the start gets you going and then the release, then Byakuren comes up and you're like "oh shit here we gooooo"
Final Boss Theme - Border of Life (Yuyuko's theme fits perfectly with the boss fight so much that it's not even funny. I sometimes catch myself crying during her fights because it's that beautiful.)
Extra Stage Theme - Last Remote (fast-paced themes are love)
Extra Boss Theme - Necrofantasia (yes i know she's phantasm but really. Her theme just tells you respect her power. And the Magical Astronomy Necrofantasia remake is like 10x better too)
Ending Theme - Dream of a Spring Breeze (very peaceful ending theme after a chaotic Yuyuko run)
Credits Theme - Eternal Dream ~ Mystical Maple (this is one extra theme I would love to play on the piano, IF I WAS ABLE TO. Very nice melody and it's one I can keep listening to.

StB Theme - Sleepless Night of the Eastern Country (fast-paced, very Aya-like. I love this theme so much)
DS Theme - no idea I wasn't fond of DS so I didn't really listen to the themes that much.

CHOICES

Title- Mysterious Purification Rod (DDC). I just like the instrumentation on it compared to some of the other title themes. Of course, it's not like the other title themes aren't bad, but this one grew on me nearly instantly.

Stage 1- Either Paradise ~ Deep Mountain (PCB) or Night Sakura of Dead Spirits (TD). PCB's Stage 1 theme has always been a favorite of mine, since it just feels like the right combination of calm and excitement, which is the same reason why I like Night Sakura of Dead Spirits.
Stage 1 Boss- Either A Tiny, Tiny, Clever Commander (UFO) or Apparitions Stalk the Night (EoSD). The first moreso because hurray for rocking out, while the second one has just kind of grown on me, like a lot of the music from EoSD (did I ever mention I always thought A Soul as Red as a Ground Cherry sounded weird the first couple times I heard it, but it grew on me over time?).

Stage 2- The Bridge People no Longer Cross (SA). I like a lot of the Stage 2 themes overall, which made it hard to pick, but in my opinion this theme just fits so well with the setting of the stage. It does really feel like going down into the depths of some mysterious cave.
Stage 2 Boss- Either Green-Eyed Jealousy (SA)). For a Stage 2 boss theme, Parsee's theme is pretty emotional, and overall I just like it compared to some of the other Stage 2 boss themes... not like any of them are bad.

Stage 3- Either The Gensokyo the Gods Loved (MoF) or Walking  the Streets of a Former Hell (SA). I don't really think I need to explain why I like MoF's Stage 3 theme. Meanwhile, Walking the Streets of a Former Hell sounds like for a former hell, Former Hell's Capital is pretty busy with the oni and everything. It's like walking through a city during a festival.
Stage 3 Boss- Lonesome Werewolf (DDC). I like a few Stage 3 boss themes (like Yuugi's), but I am sadly a stickler to techno-y themes when it's not full of emotions.

Stage 4- Either Retribution for the Eternal Night ~ Imperishable Night (IN) or Magical Storm (DDC). I love practically every theme where Theme of Eastern Story takes center stage, and of them all this is perhaps my favorite, since it feels like you're really on the hunt for the ones behind the incident. Magical Storm meanwhile just sets probably one of the best moods in the entire series. Much like with The Bridge People no Longer Cross, it just WORKS.
Stage 4 Boss- Either Ghostly Band ~ Phantom Ensemble (PCB) or Old Yuanxian (TD). There are SO many good Stage 4 boss themes, but to be honest PCB's again I feel ties in well with the boss fight itself. Old Yuanxian I enjoy listening to both the normal and Trance versions a lot. It's a very exciting song overall and although Seiga enjoys killing me in TD, I enjoy her theme anyways.

Stage 5- Either The Primal Scene of Japan the Girl Saw (MoF), The Hall of Dreams' Great Mausoleum (TD), or The Shining Needle Castle Sinking Through the Air (DDC). A three-way tie on this one, for good reasons. MoF's theme is just beautiful overall, much like the entire soundtrack of MoF. The same goes for TD's Stage 5 theme too, as they both just impart a sense of beauty I don't really get from many of the other themes. Of course, I also like DDC's because again, mood setting is a good thing, and it's honestly interesting to hear some of the more darker themes in the series.
Stage 5 Boss- Faith is for the Transient People (MoF). There is practically no contest for this one. I just really love this theme.

Stage 6- ...I literally can't decide on this one. Every single final stage theme is amazing in its own way. If I had to pick a favorite, I really like A Starry Sky's Small Desire (TD) because of the mood setting for it, but let's be honest, every final stage theme is a winner.
Stage 6 Boss- ...Again, every final boss theme is amazing in its own way. Favorite is tied between Bloom Nobly, Sumizome Cherry Blossom ~ Border of Life (PCB) and Emotional Skyscraper ~ Cosmic Mind (UFO) for their overall beauty, but I really don't know. Too many good themes.

Extra Stage- UFO Romance in the Sky (UFO). It's just such a fun and happy tune, even if the stage wrecks my face so much.
Extra Boss- Magus Night (GFW). It is really hard to decide on an Extra Boss theme again, but Marisa's Extra theme just rocks out good enough to claim favorite.

Ending Theme- Shrine at the Foot of the Mountain (MoF). A calm and peaceful song for right after the confrontation with Kanako and her pretty exciting last card. Of course, the ending themes overall are good, but... this one is amazing.
Credits Theme- Crimson Tower ~ Eastern Dream... (EoSD) Ending themes are overall amazing, but of course EoSD's has always taken the cake for me. It's just really, really good.

Shoot the Bullet Theme- Sleepless Night in the Eastern Country. Hey, it's the late game exciting theme. It just has a motivating factor to get those photos that Retrospective Kyoto (which is still a good theme) doesn't quite match.
Double Spoiler Theme- Bell of Avici ~ Infinite Nightmare. At the same time, though, I enjoy a darker song like this that really sets the "hey, you are pretty far in." I feel like this song fits Satori and Koishi's scenes moreso than other late game scenes, though.

Fighting Game theme- Catastrophe in Bhava-agra ~ Wonderful Heaven (SWR). Tenshi, your theme is so freaking good. I love it. There are other good fighting game themes out there, but I'm sorry, Tenshi's combines excitement with beauty and it just is so damn good.

Fangame themes- There's a lot of fangame themes I like overall, but here are just a couple:
Life-Guiding Song ~ Prospect Mirai (MMP). This song. This song is just amazing. For someone who doesn't usually like the style of music Wanwan was supposed to be emulating, this song is still just absolutely godly. It just works so well as an Extra boss theme and as a song overall.
Could a Mermaid Dream of Being Human? (MB). Marine Benefit's musical style has always been kind of weird, but it has a few good songs, like this one. It feels late game while also being pretty beautiful on its own.
Seven Flowers of the Deep Sea ~ Forgotten Benefit (MB). Mikoto, your final boss theme is pretty damn good. It reminds me of Byakuren's theme in a couple ways, actually, which is not a bad thing, really.
Ebb Tide (MB). This ending theme is just very, very relaxing. That's probably one of the things the composer for Marine Benefit's music can do VERY well.

Stage 3 Boss: The Kappa of Akutagawa Ryunnsoke ~ Candid Friend (MoF)
Stage 4: Heartfelt Fancy (SA)
Stage 4 Boss: Love-colored Master Spark (IN)
Stage 5: The Maid and the Pocket Watch of Blood (EoSD)
Stage 5 Boss: Lunar Clock ~ Luna Dial (EoSD) < because Sakuya; that's seriously the best I got, most of the Stage 5 boss themes are too good to pick from :V
Stage 6: Cemetary of Onbashira ~ Grave of Being (MoF)
Stage 6 Boss: Emotional Skyscraper ~ Cosmic Mind (UFO) < tough race between this and Kobito of the Shining Needle ~ Little Princess
Extra Stage: UFO Romance in the Night Sky (UFO) < this or Youkai Back Shrine Road
Extra Boss: Futatsuiwa from Sado (TD)

Worst
Stage 1: Illusionary Night ~ Ghostly Eyes (IN)
Stage 1 Boss: Stirring an Autumned Moon ~ Mooned Insect (IN)
Stage 2: Welcome to the Youkai Temple (TD)
Stage 2 Boss: Youkai Girl at the Gate (TD)
Stage 3: Let's Live in a Lovely Cemetary (TD)
Stage 3 Boss: N/A (they're all too equal for me to pick one, none of them are noticeably worse than the others for me to pick one)
Stage 4: The Capital City of Flowers in the Sky (PCB)
Stage 4 Boss: N/A (same reason as Stage 3 Boss)
Stage 5: The Dream Palace Great Mausoleum (TD)
Stage 5 Boss: Legend of the Great Gods (TD) < only because all the other ones are too good, not that I dislike this one at all
Stage 6: Voyage 1969 (IN)
Stage 6 Boss: Bloom nobly, Cherry Blossoms of Sumizone ~ Border of Life (PCB) < same reason as Stage 5 Boss choice
Extra Stage: Extend Ash ~ Hourai Victim (IN)
Extra Boss: Primordial Beat ~ Pristine Beat (DDC) < if only because it's coming off a streak of amazing EX Boss themes (EoSD - TD were all great)
