new suggestion: a girl from the future, which isn't human or martian (Seihou) or lunarian; she would be a virtual entity from the future, who has access to a lot of knowledge from past, present and future, and ended up in Gensokyo, after being ostracized.. or retired, or moved with her owners/creators to Gensokyo.
The idea was that she would know attack patterns from other shmups/series and make references to them (like Black Heart mkII (http://www.youtube.com/watch?v=Rc0nthrzxpM)'s vulcan sweep attack. Bonus points if she can imitate Glow Squid's mechanical armed guns). Or, she could be a super AI made for military purposes in her time, and thus have vast auto-pilot abilities, making her a cool final boss, and a character that I would like to play as :D

Not just your Youmu or Meira, these are dead spirits gathering to form a malicious being in the form of Samurais, dead ones. Long ago, it was believed that the Samurai warriors who died in battle especially during conquest missions and were not recovered and given proper rites would become these demonic beings.
Like the Lord of Sunken Spirits that inhabits the sea, whom has the power to kill anyone who dares look at its horrible rotten face, the Samurai legend would be the equal on ground. It is said these Samurai demonic bodies walk around battlefields looking for dead bodies to consume, and if anyone stupid enough to look it in the face, one would most certainly die from fright or a curse.
In legends, it was said only highest of priests with strictest of rituals may subdue it, and all this time the priests must never look it once, or they too will die. A great manner of disipline is needed for the Demon will likely do many things to force one to look at its horrible face in rebellion.
As a loli, I suppose this can be an extra boss, a boss that doesn't reveal its face until you defeat it.

In fact, what about a Slug Goddess? I read that in Japan there is a version of 'Rock, Paper, Scissors' with Snakes, Frogs and Slugs. It goes along the lines of: snake eats frog, frog eats slug, slug poisons(?) snake. So a Slug Goddess would ft in perfectly with our current Frog and Snake Goddesses! It would make the circle (and the joke) complete!

A goldfish youkai. The joke around her is the fact that goldfishes have memory spans of only a few seconds. She'd be like Dory from Finding Nemo: forgetting everything after only a few seconds. She would even forget that you just kicked her ass a few moments ago. This could provide quite some jokes. If you want to get extreme she'll even repeat some of the lines she said, forgetting that she said them at all. So then you get: "Oh what a cute Shrine Maiden! .... Oh, what a cute Shrine Maiden! .... Oh what a cute Shrine Maiden! .... Oh, what a cute Shrine Maiden!" etc. Reimu would probably attack her for annoyingly repeating everything she said a few seconds ago.

This youkai might have hidden itself for all these years and only just now reemerged, or Reimu knew where he/she was all along, but just wasn't strong enough to face him/her yet. Alternatively: Reimu's mother sacrificed herself to seal this youkai up, or even destroy it. But now its broken free/reincarnated, and it's out for revenge, hell bent to destroy the Hakurei bloodline. This dude is going to be bad. Very bad. Bordering on complete monster. And if it managed to finish off a mature Hakurei Maiden it's going to be strong and legendary. I think the being most fitting for this role is none other than Yamato-no-Orochi. It might be the very final villain, or it might not (I think Amatsu-Mikaboshi will be the villain of the real final game), but its going to be a historic battle for Touhou Project.

This might explain why classic Reimu was so incredibly mean spirited in the PC-98 games, sealing youkai for hardly any reason: she held a grudge against them.
