SUPLEX A MUTHAFUCKIN' TRAIN (http://www.youtube.com/watch?v=2u84cH_bmTA#t=21s) is probably in my top ten.
Well?

These enemies in Valkyrie Profile (http://www.youtube.com/watch?v=I07fDw0dycA)
-
The battle with (http://www.youtube.com/watch?v=9gbG_gzgyJI) Giygas comes to mind (http://www.youtube.com/watch?v=tcaErqaoWek).
Seriously. I beat the game for the first time last year, knowing exactly how it goes, and even then it still freaked me out.

In the OP video, there was a related video link called "Best Moment of FFX"
It was a video of Wakka hitting himself with a thrown weapon, turning to stone, and shattering in one hit.
It looked pretty funny.

I just skipped that fight by using a Phoenix Down because I'm really boring. :<
Nothing really comes to mind at the moment. Successfully perfecting Remix 8 never gets old though.
-
The Love Letter Scene in FFIX, and Tetra's True Identity being reveled in the Wind Waker.
-
Oh yeah. Killing Vivec in Morrowind.
-
"Children of Man...well done!" That line is just about unbeatable.
Also on the P4 bit: Naoto. Deliberately getting kidnapped by a serial killer in order to find out what's going on? Holy. Crap.
And immediately preceding the Children of Man line...throwing the glasses...hot DAMN.
And more Fire Emblem ones. Like when Queen Elincia stands in between two armies and lays down her sword...and they back the hell off. Or the return of the Greil Mercenaries in Radiant Dawn. Or any supports involving Serra. Or Hector. Or when Hector threatens to crush the enemy Sage's head with his bare hands and to kill his entire army singlehandedly.
-
Or any supports involving Serra.
"But...to be a monk, don't you have to be...well, a guy?"
"Yes. Yes, you do."
-
"Hey! It's Erk! How have you been?"
"...Oh...Serra. You're the last person I wanted to see..."
"Oh, that's so sweet! You wanted to see me again!"

I laughed my ass off when this happened, as I had made the stupid mistake of setting my controller down in hopes of enjoying a cutscene. :V (http://www.youtube.com/watch?v=hsPkVWwaDo4&fmt=18)

Kevin busting through a wall in the Beast Kingdom to beat the shit out of his dad.
He didn't win though, matter of fact his dad punched him SO hard the impact, literally threw Kevin out of the kingdom.

It's still pretty new, so spoilers, but the most awesome thing recently is probably
Assassin's Creed II. Ezio and his shadow clones fight to assassinate THE POPE WITH A STAFF THAT SHOOTS LASERS. After which Ezio beats the pope to within an inch of his life with his bare hands.
-
After all this time, if I had a pick a single favourite moment that wasn't an ending I'd still choose the "getting into Corneo's mansion" part of Final Fantasy 7. I laughed my ass off through the entirety of that part of the game.
-
Fire Emblem supports are awesome. I loved the one Gatrie/Shinon support in FE9...
"How about the time I bought the invincible shield?"
"Gatrie, that was a castle gate!"
Almost certainly paraphrased, because it's been so long that I don't really remember, but yeah :V

(from Der Langrisser - SNES)
- First, as you start the game, goddess Lushiris gives you a brief tutorial, explaining that horsemen units are weak against pikemen. Second, at the first scenario, Leon and his subordinate Laird's horsemen units proceed to display their overleveledness against some poor local pikemen militia, which are more leveled than the protagonist. Finally, as you progress through the game (as long as you didn't kill Leon's comrade Vargas
), you and your colleagues take some rest at a village.
Suddenly, monsters start appearing outside the village, and among them is a girl, Sonia, that commands them to invade the village and take revenge on the humans that have regarded her as a monster and banished her. By looking at the enemy units, it seems like an easy fight, even if it's your first time playing this scenario. However, Sonia uses a spell that raises the dead from the village's cemetery, so the playables are surrounded from both sides, and slightly outnumbered (undead units are weak against cleric-type units, which you usually don't have enough for this scenario, so you try to compensate with other classes, or try to take out the other monsters first and turtle your way against the undead). Now it looks that I must play carefully and actually think of a way to survive this mess.
So.. what happens next? Leon and Laird come in, and find the village by accident, commenting about the dragon that they've slain before. As soon as I see their sprites, and hear Leon's theme (http://www.youtube.com/watch?v=29LmUAn_a6k#t=1m44s) (note that this video doesn't actually show Leon himself putting his attack/defense stats to use
), the first thing that I thought was "oh no, please tell me that I won't have to fight him! I'm screwed if I have to!". As it wasn't enough, what does Leyad say when he sees the characters at the village? Something like, "it seems like they're cornered, we can't afford to miss that chance!". As if the developers really comprehended what I felt at this moment, the protagonist says "Leon! Of all times!".
Finally (this time, for real), Leon says something like, "Have you forgotten what does it mean to be a knight, Leyad? It's our duty to defend the villagers!"
that's it for now :D

"Deactivating" one certain character in Deus Ex by telling him his killphrase:
JC Denton: I know your UNATCO killphrase. "Laputan Machine".
Gunther Hermann: I am not a mach- (KABOOOOM)
(heck, the entire fuckin' game is a collection of favourite moments. brb reinstalling Deus Ex)

Entire final mission of Mass Effect 2. Course I couldn't help but feel that the final boss was... odd.

Nothing beats finishing a 12-hour game of SoaSE. Longest skirmish I have ever played next to those Civ4 games.

Oh yes, learning just who Darth Revan is in Knights of the Republic will always remain one of the biggest moments for me in video gaming.

You could borrow mine, I mean, I never uninstall games. I go and buy a big ass flash drive to store them on.....
Actually, mine don't work anymore. Go figure.

Im not sure on my all-time favourite gaming moment, But the intro to this (http://www.youtube.com/watch?v=hXmi-5LosMA&feature=PlayList&p=25003881FBB99AD0&playnext=1&playnext_from=PL&index=11) boss is definately near that (0:35 - 2:14). The battle itself is piss-easy though :V

Perosna 3::
When Aegis confronted Ryoji / Nyx in the bridge within the city during the Dark Hour in the 3rd to last month of the game. The anime animation sequence was cool as well.
Persona 4::
Adachi's nutcase moment when he confessed all his crimes to the cast in the final month of the game, before escaping into Magatsu Inaba. His twisted tone/expressions are one of the most eerily yet hillarious in the game. That and he's sort of the least guy I would have expected to be the culprit, well the game had hints but still.

Kefka's little speech before the battle begins with him in Final Fantasy VI.
...His lecture "cutscene" at the top of the tower before the battles actually start, as well.

noooo alice you were too hot to die (http://www.youtube.com/watch?v=eKd-Ly40C98)
I liked the whole stage, but especially the walking section in the beginning and this. The Rank 1 fight totally pales in comparison.

The Cragma/Volcano (http://www.youtube.com/watch?v=am6TgOPEEzk) and Stallord (http://www.youtube.com/watch?v=J-lciW3qhbM) battles from respectively Zelda Spirit Tracks and Zelda Twilight Princess. Both involve awesome high-speed minecart/spinner riding while rising up a tower to shoot Cragma piece by piece apart and to slam into Stallord's ugly mug. Both having awesome battle themes is a plus too.
Evil counterpart battles also tend to be my favorite fights in games. Dark Samus (http://www.youtube.com/watch?v=oNSS4VQLktY), Dark Link (http://www.youtube.com/watch?v=YZe0r1rHg4Y), Dark Bowser (http://www.youtube.com/watch?v=S8KPx5zjrp4), Shadow (http://www.youtube.com/watch?v=fvbyIFy_NR0&feature=related), Omega Zero (http://www.youtube.com/watch?v=W6wxfxLebjI) and Ninetails (http://www.youtube.com/watch?v=ivWqUsGwa_0) are some of the best examples.

The "You're Not Alone" segment in FFIX always gets me, it's just so incredible.
Also, the "oh hey everyone is dead.... wait just kidding" section in ToS. The first time I played through that I was in tears because THE DEATH WOULDN'T STOP. I also nearly exploded in cheers of happiness when everyone showed up again at the end of that section. Seriously, that's just a cruel joke.

After the second or third time someone "died", the segment lost all emotional effect because I knew that there was no fucking way that everyone ever had died. One person making a heroic sacrifice? Believable. Two? If it was Raine and Genis, maybe you can pass it off because they're siblings, but otherwise, you're pushing it. Three? Okay, fuck this, you're lying to me. And how many times does it happen, six? It was just far too gratuitously dramatic for me to accept it as truth.
Also, it bugs me when people put the name of the game inside the spoiler tags. How are we supposed to know if we're safe to read the spoiler if we don't know what game it's for?
*waits for someone to spoil the last case of Ace Attorney Investigations in this way (although if that were to happen, it's probably just as much my own fault for being so damn slow with the game).

Killer 7. The fight with Andrei Ulmeyda.
The guy's head pops off, rockets into the air, and sprays blood everywhere which kills everyone except you and that other guy in the super car. His head comes back down, gets re-attached, tentacles coming out of his back lift his afro off his head, and then the afro floats behind him dragged along with tentacles and becomes his weak point for the actual boss fight!
Seriously, what was Suda smoking when he came up with this?
-
Icon of Sin.
Screaming.

What makes Stallord even more satisfying is how hard the sand temple was. You finally reached the boss, and it was just the most epic match in the game.
The final battle with Ganon was awesome too. A 1 on 1 sword battle with clashes, dodging, and parries.
