What tool could I use to edit the NGD files used in Labyrinth of Touhou saves? Also, where are the values for experience points be stored in the saves?

You need a hex editor. You can google for them. I use XVI32.

I think someone explained the format of the files somewhere, but I could be wrong. If no one else has done it, you might need to figure out the format for yourself.
