I feel bad for the whole of Subterranean Animism's cast. The whole "These are terrible youkai, so they've been banished underground" never sat well with me.

I think Sanae didn't even know Suwako existed until after MoF.

I think this was due to a translation error. Rather than not know "that" there are two goddesses on the shrine, Sanae should be saying she doesn't know "why" there are two goddesses at the shrine.

So she knows Suwako exists, but she doesn't know why the shrine houses two dieties when they usually just hold one. Still kinda weird though, I mean, is there a reason she can't just ask?

It is a bit weird, yeah. One theory I can think of is that they think she's too young to know. Like how most people wouldn't try to explain marital infidelity and divorce to a 5 year old. The goddesses are her parental figures, but at one time they were beating each other up. It's uncomfortably close to domestic violence. It might not be something that they planned on explaining ever; I used to know a girl who became pregnant as the result of date-rape by her then-boyfriend and she kept the baby, but didn't plan on ever telling her that she was the result of rape because she was worried that the girl would feel that she was somehow inherently bad.

Yamame is a living cloud of diseases, like Medicine Melancholy, but with AIDs instead of poison.

If Remi had succeeded, there would be NO SUNLIGHT, which would kill the ecosystem of Gensokyo and eventually lead to the death of everything that wasn't already dead to begin with.  If the eternal winter HAD been eternal, then pretty much the same thing would have happened.

The flowers were the SOULS OF THE DEAD.  They were only there because the process of life and death had been interrupted.  Had they stayed there, then whatever would've happened would likely have been very bad indeed.

The Moriyas were trying to pressure her to work for them instead.  Obviously she would've felt a bit insecure about this.

Byakuren isn't a goddess.  Nor is she Jesus, as so many people will claim.  Ahem.  And y'know, that wasn't the reason she was after the ship anyway, so...

Nyeh, her power is explicitly said to be to judge things in black and white. I think that means she can be objective in her judgment. So no interpretations for you.

I'm not quite sure, but after all teams defeat Mokou in IN they talk about roasting her, baking her or tearing our her insides, knowing perfectly well that she won't die and it will only inflict excruciating pain, which isn't quite nice. Also, I'm not sure if they actually act on those threats.

It's not a lie. Sanae's been referred to as a "Living God" several times. Yuyuko also says as much with her "It must be so crowded at the Moriya Shrine with three Gods living in it." comment. Just check dialogue, fighting game win quotes, and the such. Tenshi has an interesting one regarding the matter.

About Aya: One reading of the Kanji in BunBunMaru is the Aya misleads newspaper.

About Sanae: Sanae's divinity is something that is a bit questionable in origin. Looking at her wiki profile from MOF and UFO it could be said that she is a human that can work miracles and thus can be called a Living god. If we know anything from Youmu it's that in Touhou one's state of being can be really hard to identify.

Well, she did write some of them herself, so those are pretty clearly hers to do with as she pleases. As for the rest, well, we never know what might have happened if Marisa had asked permission to enter and borrow books (or even just read them quietly without taking them outside, like the reference section in a public library). Instead, she beat up Hong Meiling, busted in, beat up a bunch of fairies, and even beat up Koakuma. After a performance like that, she'd be lucky to get the time of day much less a book.
