one of his latest tumblr posts mentions a possible shmup minigame as the "dungeon" for shipments, but he's concerned about the possibility since the game is already a little laggy and etc

If it's running HTML5, it's possible, but yes, he'd have to figure out how to make it not lag. Maybe disable the number popups/sprites when the game is running?

Well, it -is- an idling game; you leave it on in the backround and click a golden cookie when you happen to notice it (shrink the window to a few inches square if you haven't)

The late/endgame isn't something you can really pay attention to, there's not much in it.

plowed through the game until it hit around 17 mil cps and now things started to slow down. now i dont really know what to do other than slowly build antimatter condensers

okay and then as soon as i say that a gold cookie shows up with x777 frenzy

It was longer than that because the cookie only gives you 13 and the first cursor costs 15. But I had just reset, and with the screen shrunk you can do other things while you wait.

The Grandmapocalypse causes red cookies ("wrath cookies" as labelled in the source) to spawn instead of golden ones, which have two negative effects (Clot and Ruin), replace Frenzy with Elder Frenzy (x666 for 6/12 seconds) and make cookie chains spawn more often. When the grandmatriarchs are awoken, 33~% chance to spawn red cookies, when they are displeased, 66~% to spawn, and when they are angered, 100% to spawn (you won't get golden cookies anymore)

They are alright to have at low cps/bank, but it becomes far more profitable to spam Elder Pledges instead. The Grandmapocalypse as it stands is simply a byproduct of the Science Research, which is fitting thematically, but not as debilitating as it perhaps can actually be.
