Gonna have to put my vote out there for Faith is for the Transient People, but I also rather like Hiroari Shoots a Strange Bird ~ Til When?, and The Tiger-Patterned Vaisravana isn't too bad either.  Also Sleeping Terror.

Final boss theme: Strawberry Crisis or Suwa Foughten Field. Also Border of Life final if that counts.

Stage 5 boss theme: Sleeping Terror. Tiger-Patterned Vaisravana and Faith is for the Transient People are very close though.

Shou and Sanae, they both have awesome themes :)
Honourable mention to cool but short Yumeko theme and Reisen for not being mentioned :P
Corpse Voyage is quite fun, but not as awesome as the first two :D
Luna Dial and Futo's are some of my less favoured theme in the series, so no.

Which game contains the best incarnation of Homing Reimu?

I have a fondness for the one from MoF, mainly because they aren't completely freaking incompetent, like the ones from SA/UFO/TD.

Either EoSD or MoF.
PCB's and IN's are too weak, SA's and UFO's don't home.
TD's is fine for an unfocused shot but NEEDLES.

Thinking about it a bit I have to go with MoF-the homing part feels like it does more damage than the one in EoSD, which has...shotgun advantage but a weaker bomb.

If we're talking purely homing, then IN Reimu because her homing amulets are actually effective.

For the whole package, TD Reimu because she also gets the benefit of needles and a good bomb.
