Making people not see her is something Koishi is able to do. Sensory perception, especially sight, is a function of the subconscious mind. It's the subconscious mind that recieves input from the senses and interprets it. Koishi's ability to keep from being seen, then, works by removing herself from that subconscious interpretation.

Also, I'm pretty sure that the 'not being seen' aspect of Koishi's ability is, in fact, canon, and not just a common interpretation of her ability.
