Ever since I discovered Touhou, the soundtracks have been among my favourite video game music of all time. So I'm curious, what are your favourite stage and boss themes from each game in the Touhou series? So far, I've only played EoSD, PCB and IN, so here are my favourites:

Stage: Capital City of Flowers in the Sky. Runner up: Ancient Temple
Boss: Necro-Fantasy. (Shame that this theme is overshadowed by Necrofantasia. Necrofantasia is probably my second favourite boss theme though, especially ever since I actually heard it within the context of fighting Yukari in Phantasm.)

I used to be a die hard Last Remote fan, but now I think it's Rigid Paradise.

I never listened much to Last Remote, but it's still a pretty cool theme.
As for Rigid Paradise... I like it too, and I think it suits Yoshika a lot. For some reason, I think it sounds spooky, but a little goofy at the same time, which is fitting for her since she is a silly Zombie after all. :)

As for Nuclear Fusion, it's an all-around solid choice. It's probably one of the most "dramatic" boss theme, that, unlike Border of Life or Septette for the Dead Princess, screams "Badass!" rather than "Elegant".

Those "CAUTION-CAUTION!" beeps through the battle also makes it extra dramatic, giving the sensation that you're fighting an opponent that is extremely dangerous and could really screw you up anytime.

I mean... I never really associated rock with mermaids, so, I think that one theme would fit better another kind of character, such as a punk girl or something. But then again, it'd feel a little stereotyped in the end, so, perhaps it'd not be a good idea.

Completely; Plus, the nuclear sirens actually fit very well with the song and really gives a "Well I'm done for" feeling. Fits nicely with a boss that throws gigantic suns at you.

I'm glad I'm not the only one who thought her theme was... Strangely unfitting. It's really good, and pleasing to the ear, but a bit strange considering its owner. But, as you said, originality isn't bad either, so no harm done. Plus, Yamame's theme was similar in the sense that is was somewhat unfitting (Spider underground giving us a half-dark, half-upbeat theme)

Back when I was working on defeating Ran to get my first Extra clear ever, hearing her epic boss theme was literally the biggest reason for me to keep trying despite my failures. It played a major part in being why attempting to clear PCB Extra was the most memorable moment in my Touhou career.

I think it fits well if you consider the fact that, during the events of the game, she's acting unusually agressive. 'Sides, the chorus is quite cute.
In general, I think the high use of guitars in DDC is to make the songs more agressive, to fit the fact that normally pacific youkai are getting rilled up for some reason.
Plus, Yamame's theme was similar in the sense that is was somewhat unfitting (Spider underground giving us a half-dark, half-upbeat theme)
Yamame's an upbeat socialite, but also a dangerous youkai that can easily kill a human. Her theme fits her well in general, I think.

Yeah, I do agree with that; I think it's the fact it has an aggressive feeling to it, that is quite unusual for a Stage 1 boss; Much like Wakasagihime's. Nothing unpleasant of course.
I'm happy to know I wasn't the only one that's torn apart to choose their favorite theme. ^^;

My traditional two favourite themes have been Necrofantasia and Satori Maiden for a long time, but now I don't think I can (and want to) choose one or two out of the whole bunch.

EoSD: Tie between Chinese Tea and Beloved Tomboyish Daughter. The former because it's just a glorious song, and the latter because it reminds me of my own daughter (long story).
PCB: Mystic Oriental Dream. It reminds me of driving a car down a country road in the middle of the night.

IN: Man I don't even know where to begin here. Every song in this game is amazing. I guess I'll go with Voyage 1969, as it continues to come back to me, and really gets to me every time.

SO true that, i'm amazed to see someone who finds it the same! i played it on my ipod all the time last autumn when i was walking under the rain with my umbrella... very nice experience every time :)
as for my favorite songs, i just tried to make a list but just couldn't. there are too many songs i love too much to choose on each game... so i ended up quoting more than 5 per game, which defeats the purpose.
tough my favorite overall is probably Necrofantasia i think. just because it's so unique. even for ZUN music that is. i wanna know what the hell was going on in his head when he came up with something like this! i have never heard before or since anything anywhere that evocates feelings quite like this. it's so overwhelming. it starts pretty intense and then keeps raising more and more, against all reason, without any slowdown or pause; leaving you completely astonished, helpless and awestruck like a little child. i think it is the perfect theme for Yukari: you are never sure if it's charming or menacing, playful or agressive, pretty or ominous.

I would comment that ZUN's creation of music could be distinguished as a separate genre.
There are many impressive game BGMs out there, but there's this specific style of music that ZUN chooses so that the moment you listen to a Touhou melody for the first time, you immediately come to realize: "Ah, this is Touhou!"
I think it has to do with ZUN's unique choice of instrumentation and noting or something, especially in the earlier of the Windows Touhou games.
One example is the multiple uses of gliss notes in some of the EoSD themes, such as Voile, the Magic Library, Locked Girl ~ The Girl's Secret Room, and UN Owen Was Her.

IN was the first game I played, and I found a lot of the music to be weird and gratey. Oh wait, those were ZUNpets. But still. Song of the Night Sparrow (Stage 2) is definitely my second pick.

---Eastern Judgement in the Sixtieth Year ~ Fate of Sixty Years (Theme of YAMA)
All of the arranges were horrible, and the rest ranged from meh to listenable. In that environment I'll take music of YAMADRAMA.
Shoot the Bullet
---Sleepless Night in the Eastern Country and Retrospective Kyoto can fight it out; they're both excellent for what they attempt to convey.
Mountain of Faith
---Fall of Fall ~ Autumnal Waterfall (Stage 4)
Gensokyo/Gods Loved (Stage 3) comes up right behind, and Special/Not (Extra Stage) after that. The middle two stages of Mountain of Faith were incredibly atmospheric.
Scarlet Weather Rhapsody
---Flowering Night (Sakuya's Theme)
Somehow this song not only became good, but GLORIOUS. Honorable mention goes to the arrange of Tenshi's theme. SWR's soundtrack is actually pretty solid on the whole; I particularly like the Dancing Water Spray/Fragrant Plants combo and the incidental music.

I wish I could remember the names of the tracks from Fantastic Danmaku Festival, unfortunately I cannot find them anywhere except for within the game. T_T
At least for Mystical Power Plant, I would like to mention that Life-Guiding Song ~ Prospect Mirai is WAYYYYY too good a theme (runner ups would be Sky-Filling Spirit ~ Lightning Word and Tenmu Meteor ~ Royal Monster) for bosses, and Turbulence Turbine (the Stage 4 theme) is definitely my favorite stage theme in the game. I do like the Stage 2 theme and Stage 6 theme as well. The whole soundtrack is good and it's really hard to pick runner-ups, but my favorite for each is definitive.

The top 10 that I like at the moment:
10. PCB 5 stage (Youmu) - Eastern Mystical Dream ~ Ancient Temple
------- Despite the excited beats, there is a certain mystic feeling to the song, especially the ghastly echoes in the background, that draws me towards it. (Just a note, PCB stage 3's music isn't bad, but is really out of place with the overall tune of the other stages. Grrr.)
9. MoF 4 stage (Momiji) - Fall of Fall ~ Autumnal Waterfall
------- Very lively and nature-like, and certainly fits very well in the game with the waterfall in the background.
8. SA 3 stage (Yuugi) - Walking the Streets of Former Hell
------- Distinctly reminds me of a night market in a small town, with a festive atmosphere, beautifully portrayed by the pantatonic melody line. Also first song I listened beyond the character theme songs from Bad Apple.
7. MoF EX stage (Kanako) - Tomorrow will be special, Yesterday was not
------- While not exactly sounding festive, the song still has a curious divine tune in the harmony, and somehow portrays an image of Sanae sweeping the shrine grounds on a windy late-autumn morning.
6. SA 5 stage (Orin) - Lullaby of Deserted Hell
------- The tune carries a rather lonely and (somewhat) sorrowful feeling, under which (the harmony) appears surprisingly calm, without blaringly loud instruments on the melody. Somewhat a tender rendition of Orin's inner self.
5. IaMP title - Memory of Forgathering Dream
------- Main menu theme of Suika's game, which I first came across while watching a MMD video on a lonely Alice befriending Suika. This association aside, its oriental tune is reminiscent of Ancient Temple, but more emotional, perhaps portraying a more sober Suika yearning to rediscover herself after her banishment from the Youkai Mountain, before meeting Reimu.
4. TD 5 stage (Tojiko) - The Hall of Dreams' Great Mausoleum
------- The tune portrays a grandeur feeling from the very beginning, illustrating the entrance hall of the mausoleum and its wonders, almost inviting the player to carry on listening/playing to find out more.
3. MoF 6 boss (Kanako) - The Venerable Ancient Battlefield
------- A grand show of the awe-inspiring majesty and power of Kanako over the mountain, especially in the transition from triple-time to quadruple time (with the broken octave chords) and the second verse (with the vocals). Distinct wind- and nature- sounding tune, similar to most of the later boss themes in MoF.
2. EoSD 6 boss (Remilia) - Septette for the Dead Princess
------- The first Touhou theme music that I came upon. The boss theme of the first Windows game echoes the personality of the vampire mistress -- powerful, proud, somewhat sinister, and (after the cadence change) a little playful and relationship-seeking. However, the overall melody is still prominent and consistent, suggesting her firm and collected nature. Till date, Remilia remains one of my favourite characters.
1. HM boss (Kokoro) - The Lost Emotion
------- The song has a gradual buildup in intensity from the beginning, with angry sounding organ chords in the background, akin to that of frustration and madness in Kokoro while she battles the player. After a while, a cold-sounding intermezzo of acoustic and piano takes over a while, where the storm seems to go into the background and the intense battles both outside and inside Kokoro come to a standstill, almost as if she has gotten a hold of her own feelings, before the intensity returns again as Kokoro reminds the player that she is not finished. My fondness for this music has caused it to instinctively appear during confrontational chapters in literature.

These are favourites as of July 2014; may change over time.
Some of the more famous boss themes are nice, but they're just not at the top of my list.
