-Boss battle and shit
-Fade out boss song
-Try to play menu song again
-It plays but begins fading immediately?

You tried deleting and reloading it after fading/stopping?

Try FadeOutMusic("menu music", -5000); or some really small/low number. I haven't tested, but it might actually work.
